'arvama' is to think/believe or generally have an opinion. 'mÔtlema' is also to think, but Estonian explanatory dictionary defines it as making conclusions through complex brain activity and to make decisions.
'Ma arvan, et see on halb idee'. 'I think that this is a bad idea.'
'Ma arvan, et Ôige vastus on 42' 'I think that the correct answer is 42.'
'Ma mÔtlen sinust' 'I'm thinking of you'
'Millest sa mÔtled? - MÔtlesin, et kuhu suvel reisida.' 'What are you thinking about? - I was thinking where to travel in the summer.'
'Ma arvasin/mÔtlesin, et sa ei tule'. 'I thought (= believed /had the impression) that you aren't coming'
Oftentimes the words are interchangable and as there is no good translation in English to seprate the two connotations, it can be hard to differentiate between them.

@certifiedsamurai I would just add that 'arvama' could be translated as to assume. 'MÔtlema' involves some thought process, when using this word the person has some lengthy thoughts in mind.
